For MP4 I would recommend the MP4Box tool from the gpac package. I just switched from a nightly build of Avidemux (2.6.9) to the current 圆4 2.6.12 and I found out that I do not have any audio when I play the video in the video editor itself. After importing each track into Camtasia you will be able to add the audio onto separate tracks into Camtasia.
The best way would be to use a tool that just handles the container.
